Yes, I have noticed this too. If you start the timer with a specific tone (or to stop playing), and then change the tone mid-timer, it will play the tone you set originally. So in essence, it does not recognize changes while the timer is going.

It's kind of annoying if, for example, you tell siri to start the timer, and then you realize you forget to change the option from stop playing to an audible tone. I suppose you just have to remember to restart the timer if you want to change the tone.
