I have an att.net email account. On my old 3GS phone, email would come from server to phone and my MAC. Deleting them from either location would not have any affect on the other devise. I liked it like that. I could delete an email from my phone that I was going to take care of when I got home.
Problem is now, since upgrading to 4S, if an email is deleted from my phone, it also deletes it from server, and visa versa. Therefore it may not ever make it to my MAC at home? For the life of me I can not figure out how to turn this off?? On my phone I have it set to NEVER remove, but it still is? I have iCoud turned off as well.
Anyone else having this issue? And solutions?

I've got the same issue. For some reason, when I enter my email address, it validates/verifies it as an IMAP, when it really is a POP3. I also want it to stay on the server, so when I open email on my laptop, I get the mail in Outlook.
I have found a way to work around the issue. If I go to add a new account, select Other as the type and then add 1 extra letter to domain (example: aatt.net) I can then access the option to create a POP account. I have to manually configure all the settings. I do make sure to select the "never" option for removing emails. At the end, I go back and remove the additional letter from the domain and everything will work correctly.
I spoke to my carrier, Apple and my email provider and none could really tell me why the domain was automatically configuring as an IMAP, but glad I found the work around.
Coming from a Blackberry this was really frustrating. On my BB, it prompted me how I wanted to delete the message and I never lost anything I needed. Not saying I don't like the Iphone, just wish this didn't take all day to figure out.
I know this is a late response, but hopefully it will help others who are using the suite of ATT.NET domains.
