I just spent an hour rearraning my apps, fingers crossed custom browser data would not diappear.. Now I see my books aren't matching itunes. I don't want to lose what's on my phone & I'd hate to have to do this dance in the future. What am I missing?

Just transfer the purchases then you can sync.

that's the first thing I did. I created lots of custom epubs from pdfs, that are currently on my iphone, would disappear if I sync books now. This doesn't seem to make too much sense.

In other words, I want to get all the books from my iphone to itunes, & in the future keep my iphones layout & not take itunes last "state".

Honestly I am not sure. You may can always email them to yourself but if you have alot it will be time consuming. Hopefully someone with some more experience can shed some light on other options for both our benefit.
